You can remove the domain in Administration → My domains → select the domain → red button on the bottom right Remove domain from hosting and park.

This will remove the domain from hosting, delete all FTP data, delete the databases associated with it and delete the email boxes on that domain.

The domain will be parked, so it will be standalone and can be expired or redirected to another domain.
